Victor Moses had given Chelsea the lead immediately after half-time with a smart finish from close range before Sead Kolasinac levelled for the Gunners with eight minutes remaining.
With the teams level at the end of 90 minutes, the match went straight to penalties with Arsenal keeping their cool while Thibaut Courtois and Alvaro Morata both missed for the Blues.
While Chelsea had Pedro sent off for a foul on Mohamed Elneny late on, the Gunners displayed good discipline with several players putting in encouraging performances ahead of the Premier League season.
