The Tottenham keeper stormed out of his net to collect a loose ball before fluffing his clearance right in the direction of Sweden's Ola Toivonen, who finished from the halfway line.
It ensured that Olivier Giroud's first-half stunner was in vain.
France took the lead as the Arsenal striker cushioned the ball out of the air before smashing a sweet volley across the face of the goalkeeper and into the far corner.
The lead did, however, only last five minutes.
Jimmy Durmaz, who plays his club football in France for Toulouse, curled the ball home from inside the area.
But the drama had to wait until the final moments of the fixture.
Lloris charged out to the left-hand side of his area but sliced his clearance towards the halfway line, where Toivonen was waiting.
The midfielder launched a first-time effort goalwards and an embarrassed Lloris could not get back to his goal in time to keep it out.
The result sees Sweden overtake France at the top of Group A on goal difference, meaning France could have to face a qualifying round to reach the finals in Russia next summer.
